You'd probably need BIOS support, and IDE is already integrated to the
chips in the board. You also avoid the need to have more drivers in the
OS. I think the SATA is there mostly because IDE drives will disappear
during the lifetime of the net5501. Especially the reliable ones meant
to be operated 24 hours a day are already hard to find.

Neither can the CPU, the PCI bus and most 2.5" drives.

It is cramped, but 2.5" drives tend to be pretty durable in respect to
shocks. The temperature is a bigger problem.
The cables do need to have some length to avoid bending them too
sharply. I don't have the hard drive mounting bracket so I can't really
know how well the wires fit just from the pictures.

3rd parties (for example kd85.com) have all kinds of cases available.
Maybe you'll want to look at those.
